how do you know some line of non-human, pre-human occupants of the Earth
(possibly tentacled) didn't leave Earth before Man evolved, went to the
stars and created the Halo(s)? Just because we haven't found their
fossil remains yet, doesn't mean they couldn't have existed; if they
didn't have skeletons, we might not ever find fossils (eg. if not for
their teeth, we would not have any evidence that prehistoric sharks
existed).
While I'm also sufficiently conceited to want the Forerunners to be
human-derived (from Atlantis?) but they could be decended from just
about any lifeform able to sucessfully survive and breed long enough to
develop intelligence and leave the planet (eg. rodents, cockroaches,
marsupials are also good candidates).
Man has only been on Earth for a second in the lifespan of the planet;
we have no idea what civilizations may have existed here earlier than
15,000 years ago (our "history" only dates back to 9-10,000 years at
best).
What makes you think the Flood has leaders? The Flood are Halo's version
of Ebola - does the Ebola species have to have "leaders"?
